She's not as unpopular as you'd might think. Plenty of polls went rolling around, and the top 3 favorite girls were Makoto, Ann, and Futaba, in that order. Makoto was originally the fan favorite for a while, but once the game was out, Makoto and Ann started to level out quite a bit over who was potentially the fan favorite. Futaba just kinda... there. She was third, but it wasn't even close.
